The rules are CRAZY! 🙂
We are VAT registered but don’t have to charge vat until our UK sales alone go over the threshold, it took several call and wrong advice to work that out…
Anyway, the rule you want is WPI>Settings>Taxes>EU VAT Settings>Same Country Rule>Always apply VAT. Or if you plan to never sell outside of the UK then i think u can disable the EU vat rules and use the fallback rate.

I wanted to show the customer that he was charged for x and the goodwill discount was y. In reality I would have to provide the customer with the discount code
This is possible the porblem is the discount code used was not valid for the invoice so was removed.

That usually fires by default on install, that tool is just there in case it does not fire.

The way emails work its not possible to pull styles from the theme.
I have assigned this to the dev who developed the email system to see if there is an easy way to add custom styles.

The notes were never designed to show on the invoice, only via email.
I have assigned this to a dev to check if he can recreate the discount issue.

Once done you should change the sparkpost email in wp-admin settings to remove the “mail.” part.
